چکیده

lack of prostate specificity and intercellular localiza-tion of its gene product make this gene a poor serum biomarker. FN1 (fibronectin 1) and VEGF (vascular endo-thelial growth factor) are associated with prostate cancer and encode secreted proteins; however, these genes lack prostate-specific tissue specificity (15–18). The lack of prostate tissue specificity in the expression of these 2 genes may be a major reason why they are not yet used clinically as prostate cancer serum biomarkers. We have developed a bioinformatics protocol for screening candidate serum biomarker sets to identify high-quality markers for experimental evaluation. The in silico secreted protein pipeline provides a rapid screen for identifying biomarkers found extracellularly and is likely to be detectable by serum assays. Tissue specificity profiling compliments secreted protein prediction by identifying the originating tissue components of a biomarker's serum signal and by allowing investigators to select candidate markers with a higher probability of having distinguishable signals. We hope that the use of intelligent bioinformatics analysis before costly experimental evaluation will accelerate the selection of candidate biomarkers that can be successfully translated into novel, clinically useful, assays. Chum-RNA allows preparation of a high-quality cDNA library from a single-cell quantity of mRNA without PCR amplification

Linear RNA amplification using T7 RNA polymerase is useful in genome-wide analysis of gene expression using DNA microarrays, but exponential amplification using polymerase chain reaction (PCR) is still required for cDNA library preparation from single-cell quantities of RNA. We have designed a small RNA molecule called chum-RNA that has enabled us to prepare a single-cell cDNA library after fou...

RNA amplification and cDNA synthesis for qRT-PCR directly from a single cell

Gene expression studies by quantitative reverse-transcription PCR (qRT-PCR) can be challenging when attempted with samples of a few cells or a single cell. Epicentre’s MessageBOOSTERTM cDNA Synthesis from Cell Lysates kit enables RNA amplification and cDNA synthesis directly from cell lysates. A MessageBOOSTER kit reaction from a single cell produces enough cDNA for thousands of qPCRs, even wit...

Effective transcriptome amplification for expression profiling on sense-oriented oligonucleotide microarrays

Gene expression analysis using microarrays of synthetic long oligonucleotides is limited in that it requires substantial amounts of RNA. To obtain these quantities from minute amounts of starting material, protocols were developed that linearly amplify mRNA by cDNA synthesis and in vitro transcription. Since orientation of the product is antisense (aRNA), it is inapplicable for dye-labelling by...

Isothermal, in vitro amplification of nucleic acids by a multienzyme reaction modeled after retroviral replication.

A target nucleic acid sequence can be replicated (amplified) exponentially in vitro under isothermal conditions by using three enzymatic activities essential to retroviral replication: reverse transcriptase, RNase H, and a DNA-dependent RNA polymerase. By mimicking the retroviral strategy of RNA replication by means of cDNA intermediates, this reaction accumulates cDNA and RNA copies of the ori...

cDNA Microarrays Detection of Gene Amplification by Genomic Hybridization to

Gene amplification is one of the major mechanisms of oncogene activation in tumorigenesis. To facilitate the identification of genes mapping to amplified regions, we have used a technique based on the hybridization of total genomic DNA to cDNA microarrays. To aid detection of the weak signals generated in this complex hybridization, we have used a tyramidebased technique that allows amplificati...
